What ship of mine hasn't canon really messed with is the question you should be asking.  There are so many to choose from...

I think I'll go with Janeway/Chakotay from Star Trek: Voyager.  I've liked pairings that weren't canon and pairings that were but wound up going to hell in a hand basket anyway, but Janeway/Chakotay has a special place because it was sort of in limbo, half happening and half not.  It was present in the series enough to seem like a thing, but it never went anywhere, and then in the last season they foisted him off on someone else.  *sigh*
